I have a similiar problem currently, and was wondering if it would work to make a pratley putty steel mix on the head of the stripped bolt, then use a socket to shape the mixture, and then let it set.
when it is hard, the socket should fit on a shaped and hardened area?

Do not pull the impeller shaft? I just took off the case of my '05 Rev3 270 and looking on the inside, you can clearly see that the shaft is held in place by a pin. You won't be able to pull the shaft out from the outside. Maybe different on other bikes though...
It would seem then, compared to the inside image of the case, that the putty wasn't put there for a crack/hole, but for the corrosion that was starting cause leaking out the bottom of this area. The current leak suggests that the corrosion has continued to a point where it's seeping past the putty.
At first I thought the putty under the water pump area was there to cover a crack/hole in the case, but looking at the next picture (the inside of the case)....
